picture #3 Where are the OL tracks going to be, the bridge is throwing me off. I still can't visualize this at certain sections
 
Where you see places where the corridor all of a sudden looks thin... those empty spots are where the Ontario line stations are going (i.e. the hole north of the bridges build at East Harbour, the hole at Queen, and the hole at Gerrard). The bridges that are done over where the extended Broadview Street will be in the middle East Harbour station... those are for the northern most three GO tracks (the space between track 1 and 2 being the holes for vertical circulation.
 
Some idea just struck me when looking at the route. When there is a service interruption on the line (given how many interruptions on Line 5 and 6 when they are still brand new, and the fact a long stretch of Line 3 is above ground), it will be almost impossible to run parallel shuttle buses along the line?

Yes it could be a challenge, however it would be the first line that parallel streetcars could be run on part of the route, if they wanted to make it work.
 
For the downtown portion OL acts as a redundant service. Ideally, any interruption would reroute passengers onto streetcars and subways. Whether they could support the extra load at a given time is another question.

In the north east, the Don Mills Express would become the replacement bus.

It will be no different than when they need shuttles on the western side of the Line 1 "U" - the shuttle buses will jog along the street grid, taking much longer to complete a trip than the train would.
