Not in Toronto. That is impossible!
How soon people forget...

Forget? No. Just know that it won't be done again anytime soon, if ever.

So, yes in modern systems branches can and do exist. However,in Toronto, no, branches cannot happen.

Sometimes though having different lines share the same routes can have problems. My friends who live in San Francisco always complain that when one line has issues basically the whole system comes to a halt when the problem blocks a major route.

There's a certain romanticism about the interlining trial, but the system was never properly designed for it and it's probably a good thing they didn't continue it given the system infrastructure that was built.

Like the TTC subway, the Market Street tunnel portion of Muni is only double tracked, that's why any issues on one of the 6 lines that service it can ripple out to the rest of the system.

If after Etobicoke North closes, Woodbine gets a UPX station then every station along the "express" train will finally have a stop!
Yes, hopefully the station at Weston will be seen as redundant once GO service is frequent and UP will skip Weston, Stockyards, and Liberty Village.

Which line(s) are considered branched?
Yonge-University-Spadina. From Finch, one half of the service stops at Glencairn, the rest goes all the way to VMC.

When The Crosstown opens this fall (hopefully), it too will have a similar service for some of its operating periods.

What you're describing is a short turn.

A branch implies that the service veers from the main line to go to a completely different location while the main line goes to a different location. The VMC vs Glencairn short turn is not a branch line.

The Canada Line has a branched service. One branch goes to Richmond-Bridgehouse and another branch goes to Vancouver Airport. Notice the branch in the service going to 2 different destinations.

Wrong terminology. As the other person showed, a branch is not a short turn.

One could argue GO is a branch system as it does have some stations served by multiple lines.
