A few thoughts:

1) I think we were still catching up to all the crane sightings, especially in locations further out. I think comparing things next year would be more accurate

2) We are slow to take down cranes of less visited sites as well, but given that we are slow to notice those as well, these phenomena should cancel each other out over time

3) I don't think the RLB crane index includes the full GTA, only the City of Toronto, so the numbers really could diverge significantly

Because RLB only follows the 416, some of the cranes could have been moved to the 905 and no longer figure in their count, but still be up there on the GTA's skies.

I don't know how many crane lowerings we have missed, hard to estimate, but I'm willing to bet about half a dozen or so may be down that still figure in our count. With 353 counted, 6 cranes wouldn't make much of a difference to the total, and that number certainly would not reflect an 8.7% decrease in cranes here overall. Their number makes me suspicious.
